The series takes place in 2104,^[1] where small wars take place all over the globe. A team of four people; Aoi Hidaka, Kurara Tachibana, Sakuya Kamon, Johnny Burnette, are chosen to be the pilots of the mysterious large robot that "protects the weak" and stops these small-scale wars, the Dancouga Nova. Like its predecessor, Dancouga Nova is a combining robot type of Super Robot, which have four separate units with each unit having its own pilot; the Nova Eagle, Nova Rhino, Nova Liger, and Nova Elephant, that form the Super Robot Dancouga Nova. The pilots are gathered by a secret organization that maintains the Dancouga Nova and dispatches its pilots on assigned missions from the organization's base of operations, the Dragon's Hive.

After the world population and economy is devastated by simultaneous hyper-hurricanes, many different factions and fledgling nations appear. In Japan, an elite class called Logos appears, controlling special zones in the country which have most of the wealth and resources. The Logos exercise control over the Levinas, the lower class which struggles day to day in order to stay alive. The Levinas are restricted from entering the special zones, causing tension which creates a resistance group which fights back against the Logos.

With the tagline "A Near Future Late-Shogunate Action Animation", the story draws analogies with 19th Century Japan at the end of the Tokugawa Shogunate period, just before the Boshin War.

Jō and Jin escape from Phantom, an elite military group which is used to control the Levinas. When they escape, they take a young girl named Sana with them. The series follows them as they work to avoid being caught by Phantom and the regular military forces of the Logos.

With his kindness, tenacity, and skills that vary from carpenting to advanced techniques of survival, Kenshi eventually becomes a celebrity in the academy, becoming the object of affection of many female students and making some of the male students envious. However, the same organization who deceived Kenshi is secretly working inside the academy, and a worldwide conflict is about to begin.
